Nice question. In his Siddha-siddhanta paddhati Gorakhnath mentions three gunas as the part of Prakriti-pinda (individual body). But as for Universal body (Mahasakara-pinda) the gunas are also manifested (and connected with Brahma, Vishnu and Rudra).
